This experiment was based on <a href=\"https:\/\/suigenerisbrewing.com\/index.php\/2022\/10\/06\/this-is-not-the-yeast-your-are-looking-for\/\">a chance finding of several papers<\/a> which found <em>Brettanomyces<\/em> in this environmental niche. This was exciting as the natural environment of <em>Brettanomyces<\/em> is not known, which has precluded an understanding of how it contaminates wine and makes its way into sour beer. The experiment appeared to work well, and produced 8 strains (out of 12 isolated) that I assigned a low or medium probability of being <em>Brettanomyces<\/em>, based on morphology and growth characteristics. It is used occasionally in brewing, <a href=\"https:\/\/www.themadfermentationist.com\/2013\/10\/brettanomyces-nanus-100-and-bottle.html\">though largely in an experimental context<\/a>. It is in interesting species, as compared to <em>Brettanomyces bruxellensis<\/em> &#8211; <em>B. nanus<\/em> seems to be evolved <a href=\"https:\/\/bmcgenomics.biomedcentral.com\/articles\/10.1186\/s12864-020-6595-z\">to survive in a tougher environment<\/a>. It has evolved genes to process complex carbohydrates like starch (oligo-1,6-glucosidases), to recover bound sugars (\u03b2-glucosidases and \u03b2-galactosidase). This makes sense given that I recovered this yeast from a rhizosphere. These genes would allow <em>B. nanus<\/em> to recover sugars for fermentation or oxidation from challenging sources. This one was also a surprise, as this was one of the colonies which accumulated bromocresol green &#8211; <em>Brettanomyces<\/em> are typically identified based on their ability to process this dye. None-the-less, I sequenced this one twice and got the same identification both times. As with <em>B. nanus<\/em>, this species <a href=\"https:\/\/www.themadfermentationist.com\/2013\/09\/brettanomyces-custerianus-100-and.html\">is rarely used in brewing<\/a>. <em>B. custersianus<\/em> <a href=\"https:\/\/bmcgenomics.biomedcentral.com\/articles\/10.1186\/s12864-020-6595-z\">does not have the same adaptations<\/a> to acquire sugars as does <em>B. nanus<\/em>, and instead has an expanded ability to process unusual amino acids including <a href=\"https:\/\/en.wikipedia.org\/wiki\/Pipecolic_acid\">pipecolic acid<\/a> and <a href=\"https:\/\/en.wikipedia.org\/wiki\/Sarcosine\">sarcosine<\/a>. These are interesting molecules which are produced by some plants, with sarcosine released by the roots of some plants <a href=\"https:\/\/genomebiology.biomedcentral.com\/articles\/10.1186\/gb-2007-8-9-r179\">to promote the growth of their rhizoshphere<\/a>.<\/p>\n\n\n\n<p>These were interesting strains to identify, and biochemically, it makes sense to find them in a rhizosphere. Unfortunately, this doesn&#8217;t really answer the question of whether the rhizosphere is where our wine and beer <em>Brettanomyces<\/em> come from. The reason for this is that the species in wine and beer are usually <em>B. bruxellensis<\/em>, are occasionally <em>B. anomalus<\/em>, and are almost never <em>B. nanus<\/em> or <em>B. custersianus<\/em>.<\/p>\n\n\n\n<hr class=\"wp-block-separator has-alpha-channel-opacity\"\/>\n\n\n\n<h3 class=\"wp-block-heading\">What Were the Other Yeasts?<\/h3>\n\n\n\n<p>You may be wondering what the other 10 species of yeast were&#8230;and sadly, they were all different species of <em><a href=\"https:\/\/en.wikipedia.org\/wiki\/Pichia\">Pichia<\/a>.<\/em> After discussion at <a href=\"https:\/\/www.facebook.com\/MilkTheFunk\/\">Milk the Funk<\/a> with some real yeast scientists, this makes a lot of sense. There are commonly found in soil, are resistant to cycloheximide, can process bromocresol green, and grow rapidly in culture. This would explain the appearance of these colonies in just two days, rather than the 7-10 more typical of <em>Brettanomyces<\/em>. Interestingly, these discussions also nicely explains the <em>Brettanomyces<\/em> cultures I recovered. <em>B. nanus<\/em> is quick growing, and thus would be able to appear on plates as quickly as <em>Pichia<\/em>, while the <em>B. <\/em>c<em>ustersianus<\/em> colony was very slow growing, explaining its slow growth after purification.<\/p>\n\n\n\n<p><em>Pichia<\/em> <a href=\"https:\/\/journals.plos.org\/plosone\/article?id=10.1371\/journal.pone.0035507\">is commonly found in the early stages of wild fermentations<\/a>, but tends to disappear after the first week as increasing alcohol concentrations and decreasing oxygen availability cause it to die. Due to my timing &#8211; especially of my sub-culture &#8211; I inadvertently enriched for <em>Pichia<\/em>. Had I stuck to my original time-frame, my likelihood of isolating more <em>Brettanomyces<\/em> would have been much higher, as I would have been performing my isolation at a timepoint where <em>Pichia<\/em> should have largely died off.<\/p>\n\n\n\n<hr class=\"wp-block-separator has-alpha-channel-opacity\"\/>\n\n\n\n<h3 class=\"wp-block-heading\">What is Next for the Wild <em>Brettanomyces <\/em>Project?<\/h3>\n\n\n\n<p>Even though I have two strains, I&#8217;m not yet done with this project. Based on my discussions at Milk the Funk, I&#8217;ve decided to to another round of sub-cultures of my initial anaerobic culture. That culture had a full 2 weeks at room temperature, and has been stored at refrigerator temperatures since. Since I performed my first sub-cultures after 1 week of growth, this should mean that there has been a further enrichment for <em>Brettanomyces<\/em> in these cultures. In addition, I&#8217;m changing the isolation medium to give <em>Brettanomyces<\/em> a further growth advantage:<\/p>\n\n\n\n<ol class=\"wp-block-list\">\n<li>I am using 0.1g\/mL DME in place of YPD or WLN medium. This should provide ample dextrans to allow for the prolonged growth of <em>Brettanomyces<\/em>.<\/li>\n\n\n\n<li>Ethanol has been added, to a concentration of 5%. Fermentation of the DME may increase this to 9.5%. This should suppress the growth of many bacteria and unwanted yeasts\/fungi.<\/li>\n\n\n\n<li>The same antibiotics are being added, to help suppress bacteria.<\/li>\n\n\n\n<li>I am increasing the concentration of cycloheximide to 100 mg\/L. This should <a href=\"https:\/\/microbialcellfactories.biomedcentral.com\/articles\/10.1186\/s12934-019-1256-0\">suppress <em>Pichia<\/em> <\/a>and most other yeasts, but allow <em>Brettanomyces<\/em> to grow.<\/li>\n\n\n\n<li>I will make both aerobic and anaerobic sub-cultures.<\/li>\n<\/ol>\n\n\n\n<p>I will check these cultures weekly by microscopy. At time points where I see <em>Brettanomyces-<\/em>like cells I will plate out cultures on the same selective\/differential medium <a href=\"https:\/\/suigenerisbrewing.com\/index.php\/2022\/11\/02\/this-is-the-wild-brettanomyces-your-are-looking-for\/#enrich\">as used in my last post<\/a>. I&#8217;ve setup these new cultures already, and will hopefully have an additional post on the success (or failure) of this sub-culture before Christmas.<\/p>\n\n\n\n<p>I am also performing fermentation trials with the <em>B. nanus<\/em> or <em>B. custersianus<\/em>, in both pure and mixed (with US-05) fermentations.
